Actually you need to set the parameters via Config Tool but NOT VA. Please see Note#628962 carefully, steps you need to follow:

To activate JCO traces on SAP J2EE 640 please start <SAP J2EE 640 InstallDir>\usr\sap\<SID>\<InstID>\j2ee\configtool\configtool.bat.
Then please login to the database using the started GUI, select "server" in the navigation tree and add to the "Java parameters" the line -Djco.trace_level=<trace_level> -Djco.trace_path=<path>
For example
-Djco.trace_level=5
-Djco.trace_path=.
sets the trace level 5 und path for trace files to work directory (j2ee/cluster/server*).
If you would also like to activate the RFC traces on SAP J2EE startup you have to add the line -Djrfc.trace=1 to the "Java parameters".
You can also switch the CPIC trace to one of the possible values 0, 1, 2, 3, -1 by setting the property -Dcpic.trace=<value>. Value 0 means no CPIC trace, values 1 to 3 specify the CPIC trace level, the value -1 means to use the setting of the OS environment variable CPIC_TRACE.
Then you have to restart the J2EE Engine for the changes to get active.
